I currently have a separate bathroom and toilet -- bathroom is 7' 3" x 5' 8", toilet is 2' 8" x 7' 3".
I want to completely upgrade both. Ideally I want to make 1 larger room, approx 7' 3" x 8' 8", but I have heard that a separate toilet enhances property value. Is this true?

Not necessarily Nick it depends on many factors including number of other toilets and the difference in value is usually minimal.
