Oak vaneer doors - black spots

Help!

I had some oak vaneer doors waxed a couple of years ago but they seemed to dry too quickly. So to avoid having to do this job periodically, I sanded the doors in order to apply a layer of clear varnish that would give almost the same effect.

However, what's happened is that some freckle-sized black spots and marks have appeared from the wood and are now quite visible on the doors. I tried stipping back the varnish to sand them away, but they still seem to be there and they become very visible with the varnish.

What I want to know is what is causing it and if there is a solution to this problem?
